It might be best to think of each canon as being their own galaxy in space. That way, each canon (in general) can have all necessary planets destroyed while allowing for other canons to have their own planets destroyed in a different way.
Basically everyone who comes from Japan or England or Mars etc will come from separate versions of those places in separate worlds. Planets like Earth-A27, Earth-B42 and the like. So unless canons specifically share worlds with each other, they're all treated as separate entities that coincidentally have great similarity with other planets.
